I basically graps the idea of scaling per platform and have tested my game on Android and PC (Flash). My question is. Is it possible to build Windows, Mac and Linux to play at a specific resolution? For example, natively at 1024x768?

The graphics I've created for Stencyl are art background pieces with a resolution of 1920x1280. My monitor resolution is 1920x1080. It seems to scale to 2x regardless of my 'Web' settings in Game Settings. I believe it's because it's rounding down to 960x640 scaled up on a 1920x1080 resolution monitor?

Stencyl implies you're 'required' to use the option to start a game in full screen if you're a max scale greater than 1 (for example, I'll use x2). So I have the option checked. When I test with the Flash Player and try to exit full screen i get an error. The game exits fullscreen, however I have to manually adjust the game window by streching it to see the full game image. These concerns are the only thing keeping me hesitant from dropping money down on the Studio edition. I really enjoy the software.
